Benefits of Using TxBR over IMOD

  • Multi-tilt reconstructions
  • Accounts for non-linear electron trajectories
  • If the tilt reference angle is anything other than multiples of 90 degrees, TxBR will not sacrifice viewing areas after backprojecting due to volume rotation cropping.

How to Use TxBR

At this time, TxBR is used in house at NCMIR only. If you're interested in using TxBR, please contact Dr Rick Lawrence.

NCMIR Personnel: contact Rick Lawrence or Alex Kulungowski for using / installing TxBR. Once installed, log onto Confluence and click here if any problems are encountered

TxBR 3.0 Command Lines

  • runtxbr.py [-h]
    Will run txbr with a single command from alignment all the way to backprojection.  The -h flag brings up a listing of other useable flags to modify the job protocol.  Use in the data directory. 

  • qsub runtxbr.bash.pbs
    Use on a cluster to submit the .pbs job file.  Modify the .pbs file as necessary.

Quirks

  • You must use .tcsh when starting up TxBR
    • if you are not using .tcsh, make sure your .cshrc have the required environmental settings.  See Alex Kulungowski or Rick Lawrence for more assistance.
